I added comments to my choices now. I'll spoiler them here so you don't have to go back if anyone is interested:
1988: Who Framed Roger Rabbit? - I love that I very likely saw this movie on television one day and caught the start with Baby Herman thinking it was just another cartoon and watched it very young, probably not understanding most of it. Almost went to Beetlejuice. I have...admittedly never seen Die Hard...
1989: Batman - This was more of a default choice for me, while still fantastic, as apparently I've seen almost nothing that came out this year. Nicholson's Joker though, absolutely makes this for me.
1990: Home Alone - Funny how being born a few years later changes things but this and the second are my Christmas tradition instead of Die Hard.
1991: Teminator 2: Judgement Day - For the longest time I did not realize that this was the second film of the series and I still don't think I've seen the first to this day
1992: Wayne's World - Much of this is pure nostalgia but I still think it's a great movie. It reminds me of when my family was still living together before my parents separated . Particularly rocking out to Bohemian Rhapsody with my Dad in the car. I still want a licorice dispenser in mine...Barely edged out Aladdin for me as it was the first film I remember seeing in theaters.
1993: Jurassic Park - As a kid, I loved dinosaurs and I think I just over looked the fact that everyone was being killed by them. Looking back later, the mix of traditional effects and digital keeps something that should feel dated still one of my all time favourites. Lots of other choices this year.
1994: The Lion King - Beautiful movie that cemented my love of animation. Jeremy Irons kills it as Scar.
1995: Toy Story - Story is fantastic but I think what this really did for me was made me realize just what computers were capable of. Pixar was by far my favourite studio for a long time and I had set my sights on working there because of this movie.
1996: Fargo - I actually didn't see Fargo until a few years ago, and having already fallen in love with many other of the Coen's films, it probably skewed my view of it higher than if I had seen this first. With seemingly slim pickings for me for this year, it pushes to the top.
1997: Bean - I sincerely love this movie just for the fun of it as well as the character in general. It's kind of a terrible movie but I don't care.
1998: The Big Lebowski - I walked into a party really late one night and this was on and half over. By the end I could not understand why everyone loved it. A few years later, I sat down and watched the whole thing through and it instantly became what is now probably my all time favourite movie. However, why did Lock, Stock have to come out this year too.
1999: The Iron Giant - "You stay, I go." I'm not crying, you're crying!
2000: Snatch - Just good ensemble fun. Particularly the dialogue in this one that does it for me.
2001: Monsters Inc. - I was never super into LotR so this takes the crown.
2002: 28 Days Later... - This is by far my favourite "zombie" movie. Just feels much more grounded compared to most of the others. The shots of Cilian Murphy strolling around and empty London shortly after he wakes up sends shivers down my spine more than many of the scenes involving the infected.
2003: The Italian Job - Slimy Edward Norton is Slimy. Love when he gets decked out by Marky Mark in the restaurant. Also, somehow made mini coopers cool.
2004: Shaun of the Dead - Maybe the only zombie movie more realistic than 28 Days. Instantly made me a fan of Edgar Wright, Simon Peg and Nick Frost.
2005: The Hitchhiker's Guide to the Galaxy - I know it's not accurate to the book necessarily but it did get me to read the series after seeing this. Almost chose The Incredibles but so much Pixar already.
2006: Children of Men - Visually stunning movie. The scene near the end without cuts blew my mind when I first saw it. So much going on, so much chaos to shoot through and then when the baby cries and it all stops, only to be started again moments later. I think this one was one of the first to make me really appreciate cinematography as well as story. Likely I noticed much earlier with Shaun of the Dead but wasn't able to realize why then.
2007: Hot Fuzz - The second in the Blood and Ice Cream trilogy and my personal favourite of the three. Such an excellent send up of the buddy cop genre. Will watch it anytime it's on.
2008: In Bruges - As others have said, very tough year. Was also when I began working at the theater. Could have just as easily been Wall-E, Burn After Reading, Iron Man, Step Brothers, Tropic Thunder and a few others. Ultimately went with In Bruges because I think I've watched it more than any of the others. Was probably my first real foray into black comedy.
2009: Moon - Another tough pick out of everything. Multiple favourites out of this year as well. Moon does such a good job with so little though that it has to lead the pack. Love the lived in feel of the station. It makes no sense for me to believe this as I don't really have anything to base it off of but space always feels more authentic to me when it's not sterile and stark white, especially if the locations or ships aren't supposed to be brand new.
2010: The Social Network - I believe it's largely to do with soundtrack on this one but also because it taught me to not dismiss things based simply on premise. I had written this off initially because of the subject matter but had to hang around the theater for a few hours one day and decided to watch it. Another beautifully shot film. The version of In the Hall of Mountain King playing during the rowing tournament is damn captivating.
2011: Rango - We go from criminally too many choices in the last few years to a struggle to find something this one. I love Rango though and wish more people would watch it, or any animation in general. Always disappoints me when it's treated like a genre rather than a medium and dismissed as something solely for kids.
2012: Moonrise Kingdom - Slim pickings again and I didn't watch this until a few years later. Still, I'm a sucker for coming of age stories.
2013: The Wolf of Wall Street - We start picking up again here for me and the choice again was a bit tougher. Leo does a great job of making you hate Jordan but not hate watching him. Just beautifully shot and constructed as well.
2014: The Grand Budapest Hotel - Probably my second favourite movie of all time. Nearly any time I think about it for more that a minute I end up putting it on. So much attention to detail, almost to the point of being over done but as it's told as a book being read about a story the author was told it fits perfectly. Mister Gustave has some of favourite lines of dialogue and even just reading them now still makes me want to put it on again even though I watched it just last week. I does hurt me not to be able to put Guardians here though. And What We Do in the Shadows.
2015: Mad Max: Fury Road - Everything else this year was mediocre. Okay that's not true at all, I just wanted to make the bad joke. Still, nearly perfect movie that deserves every bit of praise it gets.
2016: Kubo and the Two Strings - I've always loved Laika's films and this is no exception. Another example of how under rated a film can be simply because of it being misclassed and dismissed because of the medium used being thought of as a genre. I also probably over inflate it's worth because of knowing how difficult to film this would be. That said I'll happily place this at #1 for this year.
2017: Logan - This is far too early to call at this point but at least for what I've seen so far, Logan has been far and away the best.

Spirited Away didn't come to America until 2002, and even then, it's not one of my "favorite" movies even if it is a really good movie - same goes for Fellowship. Monsters Inc was cute, but not even in my top 20. My criteria for all these were "if these movies were all playing on TV at the same time, which would I decide to watch?"Spirited Away, Monsters Inc, Lord of the Rings: Fellowship? But I thought for sure you'd pick Donnie Darko
Also, I've never actually watched Donnie Darko. Maybe I should remedy that.
American Pie 2, Shrek, Monsters Inc, Super Troopers, A Beautiful Mind, Rush Hour 2, Fellowship of the Ring, the first Harry Potter film... there were quite a few entertaining movies that year.
But 2001 was also the year of Freddy Got Fingered, Pearl Harbor, and Monkeybone. The less said about them the better.
What I will remember about 2001 is it was the last year movies could have good silly fun. At least for a while. Starting in 2002, it seemed like every movie that took place in the northeastern US had to gratuitously cram in waving US flags, brave New Yorkers, or people being rescued from a burning building. Spider-Man, I'm looking at you.

AP2 was dreck. Shrek, despite its ascent into memehood, is not one of my favorite movies. It and Monsters Inc are in the same boat - cute, but I'd only make an effort to watch either again if I was, say, babysitting a small cousin. I've yet to be entertained enough by Super Troopers to watch it all in one sitting. Once was enough for A Beautiful Mind. Rush Hour 2 wasn't as good as the first one (and the less said about RH3 the better). HP1... eh... maybe if Prisoner of Azkaban came out in 2001...
As for Fellowship... I think the sequels kind of soured me on it in retrospect maybe, or perhaps the Hobbit "trilogy" finally burned out the last of my enthusiasm for middle earth. Like I said, by my criteria... if the only two things on TV were Jay and Silent Bob Strike Back, and Fellowship, I'd probably watch J&SB.
But then they had to redo a bunch of it so it came out post-9/11, with a jaunty NYC United scene to make sure New Yorkers know we too can take down Willem Dafoe.

1981: Raiders of the Lost Ark (Though, as a child, the Muppets were my favorite thing ever)
1982: Star Trek II (ET was one of those movies I didn't see in it's entirety until adulthood because it creeped me out as a child. Sort of the same for Secret of NIMH, except that movie just flat out gave me nightmares)
1983: Return of the Jedi
1984: Ghostbusters (Though a close tie with Muppets Take Manhattan. Temple of Doom is not an Indiana Jones movie I liked, but my dad loved it so much that I watched it a ton)
1985: The Goonies (this is a hard year, it has Return of the Jedi and Weird Science also, but I still love to watch The Goonies. Fuck Return to Oz in it's childhood scaring face though)
1986: Star Trek IV (Another year where there were a few good ones, but I still like to randomly watch this movie more than the others)
1987: The Princess Bride (Spaceballs is a very close second)
1988: Who Framed Roger Rabbit
1989: Indiana Jones and the Last Crusade (Little Mermaid was my favorite Disney movie until Tangled came out, but it doesn't beat Indy)

1991: My Girl (I watched this movie a lot, and cried every time. Second is Silence of the Lambs)

1994: Forrest Gump (Honorable Mention to Interview with a Vampire, which I watched the crap out of as a teenager, and True Lies)

This list makes it look like I'm a huge fan of comic movies, when really I just don't watch many recently and they're easy to binge without having to think about it. Oh well.
Since some of the cool kids did explanations for their choices, I thought I would, too. Surprisingly, I changed my answer for one or two as I went through this again. So here's my list, but with fancy schmancy explanations. Also, because I can't sleep.
There's a meme going around Twitter to pick your favourite movies for each start of a decade (1980, 1999, 2000, 2010, 2020) and I was reminded of this thread. We ended at early 2017, so I'mma update my list with the last few years.
2017: The Shape of Water. Originally had Lego Batman, but I don't know if that'd make an honorable mention now. Not with Baby Driver, Get Out, and Murder of the Orient Express duking it out. But Del Toro's latest kicked them all to the curb.
2018: Searching. Honorable mentions to Annihilation and Avengers Infinity War, but Searching is just such a fantastic movie that uses what should be a cheap gimmick and makes it into a movie that I HIGHLY recommend if you've never seen it.
2019: Knives Out. Knives Out just BARELY beats out Parasite and Jojo Rabbit. Damn 2019 was a good year for movies.
2020: Palm Springs. This feels like a weird choice but I honestly didn't see many of the top choices or Oscar winners/nominees this year. A lot that I want to see, like Minari, but haven't gotten around to it.
2021: The Mitchells vs The Machines. Another "this doesn't feel right" choice, but again, I haven't seen a lot of the top picks from last year. These last two picks might change once I get around to catching up.
